I have received documentation in the past that was a patchwork of links to different locations and I'm hoping there is something better out there. I have two servers I'm maintaining with third-party SSL certs and I feel like I'm walking on very thin ice every time I touch this area.

Unfortunately, we do not have any such documentation available to provide details about third-party SSL certificate. However, I can help you with the steps involved in binding a third party SSL certificate to your server.
I'm assuming that you have got two Management servers if so, you need to configure the SSL certificate on both the servers following the below method:
1. On your server, open MMC and add a snapshot for Certificates.
2. Import the public SSL Certificate in the Trusted Root folder or Personal folder and intermediate folder for the certificate management.
3. Open MACU (MobiControl Administration Utility) and navigate to the certificate section.
4. Bind the Deployment Server Extension & Web Console Certificate to the imported public certificate.
