The answer may vary a little bit if some advanced option used when creating the .pcg package is configured to non-default value. Also, firmware of some device brands do not allow IN-PLACE downgrade (i.e. from a later version number to an earlier version number) of any app.
Assuming the above issues are not present, then the general approach is to first make sure the .pcg package has been successfully uploaded/created on your MobiControl server. Then open any existing production profile(s) that previously deploy the older version of the same app, and choose the newer version (from the list of uploaded versions of the app with the same bundle ID) and save the profile(s). Doing it this way, the older version of the app already deployed to the targeted device(s) will then be IN-PLACE upgraded with the new version binary, leaving the existing application data on the device untouched.
If done improperly with procedure different from the above, it is possible that the old version of the application binary together with the application data (e.g. user's preference, history, shortcuts, etc.) will first be fully uninstalled/removed, followed by a fresh installation of the new version.
