we set up Android 9 devices as BYOD with an Android Work profile.

Is there a better way than now downloading the MobiControl agent apk, install it on the device and enter the enrollment id to set up the Work profile?

Thank you for posting the question.
The steps you mentioned above is the correct way. However if you are using Zebra device, You can use stage now to install the agent on the device. You can also sideload MCSETUP.ini before installing the agent on the device and you can bypass the enrolling process. Once you sideload the MCSETUP.ini file, Install the agent, and it will automatically enroll the device.
Make sure the MCSETUP.INI and the Agent installer apk is in the same place on the device.

Not sure what method you're using to get the agent loaded on the device but you could maybe have the users leverage the self service option by navigating to your Enrollment URL in a browser on the device.
