How do I resolve this root certificate issue in a MobiControl Cloud instance?

I opened a support ticket and this is apparently a known issue across multiple cloud instances and a resolution is on the way.
Yes this was just identified and a resolution is on the way. I should have noted you mentioned in the question "MobiControl Cloud Instance", meaning you do not have access to MobiControl Admin Utility.
In version 14, on premise installations the required certificate can be generated from the MobiControl Admin Utility.
